How to handle IE pop ups is mentioned in the Browser Automation Guide, there is also a knowledgebase article related to the IE save as dialog that is the solution to this question, there are also other threads on this forum that you can find using the search feature that answer this question.

The common answer is - have a seperate object for pop ups, attach to the correct IE process thread (may need to play with child index).
