Pop-up windonw issue under Edge's Reload in IE mode

Because IE is going to retire soon, and the strict IT Policy, we have to run process on Edge's feature "Reload in IE Mode" . But there is an issue that all pop-up windows like below can not be recognized. Remember to address this issue in IE, a step to edit registry is required. Is there something like this to edge? Else i have to create new object to this kind of window. And existing process will be suffering a lot of changes.
